John David Ellzey's Squirrel Forms  are really nice to work with and the eye size will be recommended with the form you chose.

A 9mm eye will usually work.  You can use a hollow bubble eye or a brown bird eye.  If you want to be more accurate you can use the Tohickon 123-O which has an oval pupil (like a deer) and is available in 9 - 11mm.  It's specifically for squirrels.
