Is it OK to let maggotts eat the meat from a deer skull that I will be doing a European mount on?

You might have more post fleshing work to do though. Maggots are 'messy eaters' and they make a nice big juicy mess. Unsupervised this goo can stain the bone to the point that nothing will bring it back - so make sure it doesn't sit in it's own juices for too long.
If you go to hidetanning.net you can find out more info about cleaning skulls with other methods as well!
