I have a 6X6 Red Stag I picked up on a deer farm. The stag lived in a pen and used the fence and posts for rubbing his antlers. He has many gouges and deep scratches in the rack. I would like to fill in these areas. What would be a good material to use? (clay, epoxy, wax, etc.)

If I had to do these repairs I would use an epoxy modeling compound like Magic Sculp or Apoxie Sculpt, available from most suppliers. Airbrush the repaired areas to match.
