If I leave a skull soaking too long in pure peroxide, will it start to dissolve the actual skull?

Doubtful as you're probably using the 3% peroxide. That stuff turns to water within 6 hours and your skull is simply getting wet. Peroxide, to bleach effectively has to be combined with magnesium carbonate and THAT stuff will deteriorate bone. Twenty minutes is more than sufficient with the good 40% stuff.
40 Volume peroxide will eat up your skull if left in for too long.
Use it as directed by suppliers instuctions.
