If I leave these toe bones in and use caulk to fill the toes out, how can you keep caulk from going everywhere when you cut the skin for the support wire or rod? Two of the feet have the rod exiting in front of the pad.

A clay that will harden in a day or two, such as critter clay or a potters clay. Force it into the toes and it is not so messy.
I have never used caulk for animals this large,but I believe some do.If there are no cuts in the feet now you are good to go.When you slip the form leg into the leg skin push till the leg wire or rod is pressing against the spot where you want it to come through the skin.Press a sharp scalpel against the end of the rod to cut your hole.What you want to do is cut a tiny hole slightly smaller than the rod diameter and force the rod through it.The skin then should be sufficiently snug around the rod to keep the caulk from leaking.If the feet were split and sewn or a lot of cuts in the toes that were sewn,youll probably have caulk going everywhere.This system works best when you have carefully skinned the feet so there are no holes.If not,clay may be a better choice and can still be used with the bones.God luck.
I use caulk all the time in the same situations..if it looks like it may get on the base and be exposed,them I lay a piece of a trash bag down first,then I use water to clean off any caulk that oozes out.After the feet have dried them I'll go back with acetone and small wire brush.
